I personally think the mastery system is a bit pants. It doesn't make sense that no matter what rank you are you can only master two jutsu per rank. Why can't a kage master more than two e-ranks? It just seems a little bit confusing to me, so i think i came up with a better system.

Each rank gets a set amount of "Mastery Points" these mastery points can be trained for 1 mp per 500 words but can not exceed 2x the amount given by the rank.

Academy students: 5 mastery points (Max:10)
Genin: 10 mastery points (Max: 20)
Chuunin: 15 mastery points (Max: 30)
Jounin/Anbu: 20 mastery points (Max: 40)
Kage/Master: 30 mastery points (Max: 60)

These mastery points can be spent to master a jutsu, though the person still has to train for double to word count to do this. Different jutsu ranks will cost different amounts of points:

E-Rank jutsu: 1 mastery point per jutsu
D-Rank Jutsu: 2 mastery points per jutsu
C-Rank: 3 mastery points per jutsu
B-Rank: 4 mastery points per jutsu
A-Rank: 5 mastery points per jutsu
S-Rank: 6 mastery points per jutsu.

These points can not be refunded and once you spent them you can not regain them.

Nice system, may i point out tho, that most S-ranks cant be mastered tho, so that is sad but true, and you would only want prob 2 of them tops anyways, Mastered, so maybe something just for the added flavor of Balance say

Cannot master nor more then 2 Jutsu of the Max Rank they can Learn? or something akin to that

This actually seems pretty good. It would certainly help, seeing as that with many A ranks and below, there are a plethora of jutsu that you can master, but you're forced to narrow it down to two. Tenma makes a point, so of all the mastery, you should still only be allowed to master two S ranks.

Being able to master 12 A ranks is kinda an overkill tho, don't you think? Yeah that's at S rank, but even a Genin would be able to master 4 with these numbers... So, I'd say a reduction would be nice, otherwise yeah, sounds great. A and B rank is pretty much where masteries are at.

However, I have a feeling that staff at the moment is not too happy with mastery to begin with, as they remove handseals and that is very strong and also removes from that aspect of Naruto.
I wouldn't mind using this kind of system where you can choose which ranks to put your masteries in, but the masteries themselves should be looked at first, I think. Because points or no points, power mastery is never used, removing handseals is strong enough without even reducing costs and there might be other effects that could be considered.

I like the basis of this system but to fix on what Naoki said, there should be some sort of cap of how many u can master at each rank. i.e.: genin can master 1 A while Kage can master up to like 4 for example. 

In terms of the no handseals thing, I think they should separate the masteries. have one version be half handseals, another be no seals but requires the half, another be increased power, and another be less ap cost. With this system recommended in this topic, each type of master would have a diff cost depending on how good it is such as: Half hand seals = 3 mastery points while no hand seals would cost like 6. This is just an example and can obviously be improved upon but it would be a more interesting system than the one currently in place and provide a little more flexibility to plays

Something to point out though Naoki, is that thee were some jutsu that required Handseals at first, but after they got better with chakra control and summoning their chakra to do as they want and the hand seals was to help focus Chakra to do what they wanted, But they would eventually get to the point that hand seals was no longer needed, or the hand seals lowered down.

One Prime Example is Sasuke and Chidori, when we first saw him use it, it used hand seals, but eventually he could just summon the Chidori as he pleased, I believe we see something similar with Rasengan, albeit clones instead of handseals, but eventually they were no longer needed, even for Rasenshuriken, Oodama Rasengan, or his Rasengan Barrage

Even the Water Dragon Jutsu, 44 Hand Seals, yet we see Tobirama bust one out like it was nothing and only using a few hand seals

Kinda building off the other suggestions with the no handseals thing, there should be a cap to it. Like MAYBE 3 or 4 A ranks or so, you're able to cut down the handseals, however, you're still allowed mastery over other A ranks for the sake of AP reduction and whatnot.

i like Youseis idea, give a player the ability to have/acquire "mastery points" which can be used to reduce hand signs on techniques they want to master, or alternatively lower ap or buff power. Training one thing better than someone else makes you better. It's why you couldn't beat MJ in a one on one.
